Get the tools back first
Status: Player reported / Watching. Go to the green delivery box at the shop counter before accepting another email repair. Remove the visible package, then keep clearing the stack until the tool gifts appear. One player reported that story characters delivered the tools after a few in-game minutes, so allow the ending transition to finish before declaring the save broken.

Why new orders make the problem harder
A current community report says accepted jobs stack on top of the tool package. That does not prove the tools were deleted; it makes the buried package harder to see and reach. Pause new orders, clear the delivery queue, and record a screenshot if the bottom package cannot be selected.
Keep removed parts visible and grouped by layer. Use the recorded order as a reference; if your Notebook shows something different, follow the game.
Endless mode and achievements
Endless or sandbox play continues with repeatable online work after the story. The public reports do not establish that losing access to the delivery package resets achievements or permanently removes upgrades. Protect the current save before experimenting, and use a named backup if you plan to test another ending.
If the box still does not contain the tools
Record the ending, current build, in-game day, accepted orders, number of boxes in the delivery stack, and whether any character gift scene played. Preserve the save and attach those details to a bug report. Do not overwrite all five slots or delete save files while the cause is unknown.
